I guess you could start by looking at www.amtrak.com to see what the different available train routes are and www.greyhound.com for bus information. It is true that once you get out of the metropolitan areas the public transportation is very limited. If I were visiting the US and planning on visiting a lot of rural parts of the country I would definately rent a car. Do you have any idea where you would like to visit? I'm sure we could be more helpful if we had some idea on where you were planning to be.
