Plzen is definitely worth a stop. Minimum time in Prague is a piece of string question. There are now enough places to keep the beer drinker happy for a fortnight and longer. I would suggest going for 3 days and visiting a good mix of old and new with a view to returning. In terms of fewos I don't know, there are a huge variety of places to stay and your best bet is to use booking.com to choose. 

Im sure Andy has his reasons but 4 days in budejovice compared with 1 in Pilsen and 3 in Prague sounds interesting. Never been to budejovice but beer wise I think even plsen exceeds it but hey ho. Would definitely recommend a visit to cesky krumlov from there.
